can i prepare balance sheet and submit returns of a company for fy 08-09, 09-10 and 10-11 on 10.04.2013.

No You cannot prepare Balance sheet now.

If there is any refund then yes it can physically filed. I you want to build up your capital then also you can file the same physically but you might get notice u/s 148 for concealment.
