Dear Sir/Madam,
Can you please let me know that I.T. return of A.y. 2011-12 can be filed after 31/03/2013, either electronically or manually ?
If Yes, are there any penalties ?

Return filed after the due date under section 139(4) is invalid(it means consider as return not filed) so you can't file it now. However e-filing doesn't allow to file as well as even though manual filing taken by the department they may not consider it for processing.
So now at the choice of assessee you can't file the return. In case of if you received any notice from the IT department for the requesting of filing of return then you can file it either electronically or manual under the section which you received the notice and it is valid.

The Tax Amount of A.y. 2011-12 is paid in april 2013, so if any notice is received, any penalties will be applicable ?
And if notice is not received than can we claim back the tax amount paid of A.Y. 2011-12 ?

On the grounds of tax amount paid you can remove the liability of penalty. As well as if you not received any notice in such case also you can't get claim back of tax payment amount as refund because of to claim refund of tax paid amount you should be file your income tax return for such A.Y. So now you have not the chance to file income tax return with out receipt of any notice from IT Department.
