How can an assessee pay taxes online if his bank is not providing such facility? Can he pay taxes via cheque?

as assessee open a a/c ih that bank which bank gives E payment facility or he pays by credit or debit card also it is mandatory for companies & assessee's whose accouts should be audited u/s 44AB

A pvt co. can pay via credit card of an employee and reimburse the amt then or not?

For e-Payment direct taxes the taxpayer is required to have a net-banking account with any of the banks listed below, which are the only banks offering this facility at present.
