Please tell me how can I change Master Data of Company shown on MCA site? Is there any Fee For this?

Its veryb simple.
Just take the printout of your company
from
http://www.mca.gov.in/DCAPortalWeb/dca/MyMCALogin.do?method=setDefaultProperty&mode=31
and write down the changes in the printout, and send it to concerned ROC with supporting documents.

IF THERE ARE ANY MISTAKE IN COMPANY MASTER DATA, WHICH YOU FILED CORRECTLY. THEN NO FEE, ONLY FOLLOW PROCEDURE AS ABOVE.
IF YOU HAVE FILED WRONGLY , THEN YOU HAVE TO FILE CONCERNED FORM FOR CORRECTING IT WITH FILING FEE.

you should write all the facts in mca21 helpdesk on mca portal in my view you will get the reply. you should give all facts alongwith details of correspondence for correction of record. after getting reply on your mail do accordingly

I think its better to visit personally with the supporting documents that you have already submitted.
After personal meeting they will make necessary changes.
