Whether cenvat credit on capital goods purchased by jaipur unit can be taken by jodhpur unit?

no
only the unit whose ECC/regn no is mentioned in purchase documents is entitled to get credit.
if you want to pass duty, then issue invoice from buyer unit to target unit,. and mention the reversal of credit in invoice.
