There is a Company in Delhi for which Annaul Returns are not filed for last 3 years. Can I File the returns from Kolkata? If yes then How?

Yes,you can, there is no restriction to that effect...

Returns will have to be filed online. No matter whether you file from Delhi, Kolkata or Bangladesh, returns will go to respective ROC.
