What is the penalty if we now file income tax return of individual whose income is below exemption limit?

No more penalty if income not exceeding BEL.
If income (before chapter VI A ) does not exceed 250000/- (for senior citizen 3 lakhs) then you don't have to pay any penalty under 234F
