Is it OK while auditing? ??

As per me it is no ok because supporting is required for audit and only signature is not a supporting.
If you only take the signature of the employee that make no proper evidence for auditing because you or some one else can easily give the initial in the register and withdraw the money

Sir but how to deal with petty expenses paid to employees which have no invoice and below Rs.500

For small expense the make a register as you had suggested or make voucher & get it signed.
Normally auditor does not disallowed the same but sometime in case of scrutiny AO disallowed this expenses
