Does he stay at any third place, where he doesn't own any of the house?

no he stays at house on which the loan is going on

In that case HRA cannot be claimed.

but his dependent parents stay there

As both the house properties are owned by you, you cannot pay rent to yourself!!

but his dependent parents stay there
but they are staying in the house owned by you. so how can you pay rent to you. you need to show the other property as deemed to be let out and pay tax
house rent allowance [section 10(13A)]
EXEMPTION IS NOT AVAILABLE TO AN ASSESSEE WHO LIVES IN HIS OWN HOUSE, OR IN A HOUSE FOR WHICH HE HAS NOT INCURRED THE EXPENDITURE OF RENT
