against the original invoice amount we have paid 50% and rest of the 50% will pay by us in near future, my developer asking to submit form 16b for the full amount... Please suggest

Do you mean to say that the TDS deduction should be on full amount?

Yes, you can pay full TDS amount, and the same you can deduct from the payment/installment paid/payable to builder.
