Can an employer deduct less TDS on Arrear on Salary considering relief u/s 89(1)?

Yes. That's correct. While deducting tax at source in case of salary u/s 192 - Employer has to deduct Tax after considering all the taxes and deductions from the total Income.

That includes relief u/s 89.

Therefore, TDS shall be deducted after taking into account relief u/s 89.
