at present i am not paying any service tax on transport even if i cross my transportation charges rs 10 lakhs per year, because i am not registered under any of the central exercise act Now i am going to be registered to gst( central act) from april 2017, is it from april i have to pay service tax on transportation?

The exemption and abatements have not been announced. Maybe we will know by 20th of this month. Therefore whether transportation would be liable on reverse charge or normally will be known then.
very good, but it is high time, as yu have accepted that yu have nt paid service tax, that yu have to register with service tax and work out ST liability for the transportation charges, after abetment, and pay the ST voluntarily so tht no penalty will be levied.
