As per my understanding the problem is - you deposited 1000 but the deductees covered under this challlan is >1000 ( in excess of Rs. 1000) 

When you verify with tin site you will get correct information i.e. it shows 1000 . but what you have to verify is the Deductees total TDS amount covered under this challan is in excess of Rs. 1000 or not. ( i am sure it is in excess)

check the linking of that challan....if tds is more then challan amt then delete the excess tds deductee from that challan .

and make a new challan and adjust the deleted portion of tds dedutee

you can use various software for checking of challan linking like saral tds, taxprint etc
