is it mandatory to paid all pending taxes like GST & file all pending returns before filing of tax audit return.

Yes...
Otherwise the outstanding Statuory dues will be disallowed and add to PandL account.

your all liabilities are cleared or reconciliation before the tax audit otherwise the outstanding statutory or pending dueswill be disallowed and added to the Profit and Loss Account of concerned year.
