if the gross payment made is rs 10000/- but after deducting tds is rs 9900 whether these expense is allowable or disallowable.

We have to consider Gross amount before deducting TDS.
gross amount needs to be considered for 40a(3)
and till 10000 it is not disallowed
if it exceeds 10001 and above it is disallowed
Yes... It's allowed as per above said Values.
