Can I claim rebate for medical insurance premium U/s 80D if I have already taken its reimbursement from my organization under medical allowance ?

yes you can

No, its not possible because 80 D is only for medical insurance premium you are paying. medical allowance payable by your organisation is form part of your salary income until you are providing medical expense bill to your organisation. hence medical premium paid by you can not be considered as medical expence 

Thanks for your reply. My query is, in case my organization reimburse the medical insurance premium as medical allowance, Can I still claim rebate under Sec 80D as well ?

However for the same amount, you may take the deduction of section 80 D ( for max. eligible amount), while calculating Total Income.
