Role of travel agent in GST?

In india, a rail travel agent in india can charge a print amount on ticket. Agent charges are Rs.20/- or Rs.40/- only per ticket irrespective of total ticket amount. If a travel agent's turnover is 40 lacs per year, then his gross income as per govt rule is a maximum of Rs.25000/- to Rs.30000/- thousand per year only.
if we calculate nett income then it is in nil approximately.
But annual turnover is more than 40 lacs.
So, how come it possible for us to deposit gst on this turnover.
kindly guide us.

For the purpose of calculating turnover your commission will only be taken not ticket amount
