I have received refund for lesser amount, i.e refund amount was 98,000 but i received 36,000 only, and that too widout any intimation or order. when i enquired in Income tax office, they told me to write an application for rectification, Please tell me what should I do? Can income tax office send such refund cheque without any intimation? I have also check tax credit to my account online and it is proper.

If you had file return online then you have to wait till receipt of intimation, as you can't file rectification application without receipt of intimation.
If you had file return in deptt. then you can write an application to provide you intimation and then file a applicatin for rectification u/s 154 of the act.
ask for assessment order / intimation u/s 143(1) then file for rectification u/s 154 by producing 26AS report.
30 days are counted from the date of receipt of 143(1) intimation.
