penalty amount standing in submitted 3B which is not filled for September

I submitted nil 3B for September after due date, which is not yet filled ,when I submitted 3B then penalty amount stopped increasing, I also not yet paid that penalty, 3b submitted so not allowing modifications, now penalties waived for September, but penalty amount is saved in 3B so not allowing
removal of penalty, for subsequent filling of 3B for September
