actually there are cetain rules and u have to urself show the itc in tax payment screen
first of all check ur balance i.e itc balance from check balance tab....
u can set off cgst - from only cgst and igst...but first use cgst
then sgst from sgst and igst
and igst from igst then from cgst and then sgst
use every thing in prescribed order

actually even i was facing the same prob bt by reading some rules i have filed my return easily
