We are providing courier service to clients from Hong Kong to many countries all over the world.Since billing is from india and remittance will come to India.
Whether we should take this money into separate account or what kind of compliances we should look into to avoid any income tax dispute in future?

No extra compliances. However you are being a Resident Under Income Tax, you have to compute world income in Computation of income. However you will get DTAA tax benefits for taxes you pay in Hong Kong.
