You need to Normal Entry Booked
Bank Charges Dr
GST Input Dr
To Bank A/C
(Being Entry booked as per 2A Sheet under GST)

Aman sir has correctly answered the question. But make sure that if you use tally, you have made the change in gst applicable details of bank charges ledger.
