I have already made payment for demand but still on Department site showing outstanding demand.
I have also Payment challan.
How should I proceed..

Give reply to it with negating the demand, by selecting 'Payment made' in details give challan no, amount and date of payment. Wait for about a month.
After that you will get another demand with interest charged over late payment. Pay that within 15 days. It will be removed automatically. (within a month again).
