there is a mistake in the company PAN number since long and all assessment done till date, but
if company got new PAN and like to update GST registration.

PAN number cannot be amended in GST registration. New registration will be required
What is the need for new PAN ?
A Company can't have two PANs since the application with same name and DOI will be rejected.
Surrender the existing PAN and GST Registration certificate and apply for cancellation and you may apply for new registration with new PAN

Though gst registration is pan based still pan has a seperate website and seperate facilitation centre
Visit GST department and explain the facts to close the issue
