Late fee on gstr1
How could we pay penalty on late filing of GSTR-1 and what amount of penalty is levied on late filing of GSTR 1

Are You asking about Late Fee or Penalty. Understand Late Fee and Penalty is different in GST.
If You want to pay GSTR-1 Late fee then You can pay through payment Challan. But It's not available through GSTR 3B return.

Then where we have to show such late fees paid by us
Presently system is calculating late fees only on GSTR-3B.
It is better to paid at the time of demand or I should pay it now
My suggestion is that since system itself is not asking for late fees in GSTR-1, and we are not sure whether it will be levied or not. It is better not to pay.
System is not calculating Late Fees levied under Section 47 of the CGST Act for GSTR-1.
