This is a known problem on TRACES and there are two routes depending on timing.
If the challan was filed within the last 14 days, you can raise a refund directly on TRACES under the 26QB tab using Form 26B:
- Log in to TRACES as a taxpayer
- Go to Statements/Forms > Form 26B
- Submit the claim with the duplicate challan details
If the 14-day window has passed, the refund goes through your Jurisdictional Assessing Officer (JAO). File a written application along with Form 30 (Claim for Refund), attaching both challan receipts and the property sale agreement. The AO verifies and processes it under Section 237.
