Income return processed in fact after getting notice 139(9)

My colleagues got notice of 139(9) and unfortunately they couldn't be able to rectify there returns but after 3 months there returns have been processed and they got there refund.. can any on explain how it's possible

Perhaps this could have happened ...
a) 139(9) notice issued erroneously (software error)
b) Internal circular to let go such type of defective reasons.

Don't know what is this... There notice mentioned that if not revised within 15th days then itr is liable to be invalid but they have processed it

Sec 139(9) of the Income Tax Act , 1961, states that when a return is found defective , A.O gives you a period of 15 days to correct the mistake.

In general Cases ,it doesn’t happen as given in the stated que ,however it can be said to be sec 139(9) was erroneously issued might be of Software or other Technical problem.
