I have applied for CPT registration & waiting for CPT Regn number. In the mean time, I have already applied for June 2012 examination without the Regn.no. Now, how can I inform the ICAI Examination Department after receiving the CPT Regn number?

I think I had the same problem in June 2010. If I remember correctly, I wasn't required to inform the Institute. They automatically have their databases updated once you're allocated a Registration Number.
So, I don't think it's your worry anymore. Leave it to the institute, they'll take all the necessary steps.
Nonetheless, just to be sure, call the Insitute and make sure you have them notified at once. Do as your told by the Institute.

You are not required to communicate regarding such registration number. But wait for your adimit card, your adimit card definately contain your registration number
