1. No effect on Audit report
2. 3CB is an independent audit report in itself
3. stays as it is.

I assume that ITax survey is done after auditor gave their report.

Expenses disallowed under survey have to be for reasons and you seem to agree also. This will definitely have impact on audit observations and report under simple reason that why those expenses are not highlighted.
