I wanted to know that the supply of works contract service to govt department which has taken GST registration based on TAN will fall under B2B or B2C.

Depending upon the nature of assesse.
Government Departments will be having 2 types of GST Registrations.
One is for GST collection and payment based on PAN
Another is for GST Tds deduction and payment based on TAN.
Coming to GST Tds most of the cases are B2C since GST Tds applicable on taxable supply only

If the Government department has been taken GSTIN based on TAN will be treated as B2B transaction. Accordingly Invoice has to be reported.
