If a Supplier who has billed me with VAT and I have paid him the full amount, is there any way to cross check whether the Supplier has paid the charged VAT to the concerned VAT authority.

There is no way to cross check whether the seller has paid the VAT amount recovered from the buyer to Govt,, and the Payment of VAT liability is in the hands of Seller.
You can take the input tax credit by showing the Invoice copy / Debit memo to the department. However you can cross check the Invoice copy, whether the TIN is correctly mentioned by the buyer and the same is appreaing in his name by cross checking with tax site.
