Is it not necessary to get the signature of the nominees also in the nomination form for shares (Form 2B)/deposits (Form DA1). If not, how to identify the real nominee at the time of operation of the form at a later date?

I think if nominee name is included in nomination form then they would be taking ID card such as Pan card to identify the real nominee at the time of operation later on.
