Problem raised while i filed Gstr3b

I submitted gstr3b (online prepared) for the month of sep 2017 but final submittion didnot take software due to penalty raised for the previous months either 7/2017 or 8/2017, how i will submit finally. But my previous return are filed in intime that to july 2017 return time also extended which G.O Passed by the govt., please give any solution what i will do further
