I check Refund status given below:

There must be some mistake while processing the return at the IT Department. Generally department sends an intimation of the assessment made by them..ask the client if he has received any intimation from IT. If not then contact the ITO for the reason of lower amt of refund. He will give u the copy of intimation then u can file an application U/s 154 for rectification of mistakes.

you have to check the return once again and computation, check the TDS certificates and their credit through 26AS, then proceed to ITO for a copy of assessment order and if needed discuss the facts for short payment.
but, how did the party encashed the short payment cheque? was he not aware of the refund amount, he had to contact a CA for seeking clarification from ITO for short payment, or visit by himself
encashment of such short payment cheuqe puts some doubt of admissibility of his refund claim.

Mr. Vinoth,
in that case u sholud go to the concerned ITO asking him for the assessment order & try to get a copy of that. Check the credit of tax given to you on form 26 AS & then u can match it with your return & TDS certificates to locate any error on that part. Without assessment order you will not be able to get as to why full refund has not been paid. As it was a manually filed return, the ITO will definitely attend you & answer your querries.
In my opinion you should firstly contact hte ITO on behalf of ur client.
