Quick Summary
If your net taxable income is reported as under £5 lakh but your tax liability is showing over £9,000, it's likely due to capital gains taxed at special rates. These gains are not subject to the usual income tax rates. The discussion suggests checking your capital gains section to understand this discrepancy and find a resolution.

Is your income includes any Capital Gain chargeable @ special rate..??

As said by Sagar, you must have some income in Capital gain line items which are not taxed at normal rates.
