Tax was deposited on dt. 31.03.2018 online but due to challan not received on time, ITR was not be filed. Can now I file the same. If yes, under which section. And if no, what about the tax so deposited. Please advice.

Wait on further notice for NMS relaed from IT if availble. Otherwise no way...
Yes, you can file return for A.Y. 17-18 , but penalty of 5000 may be levied by department.

How to file the ITR AY 2017-18?

Sorry sir, now you can not file return for AY 17-18, as amended by finance act, 2017
so there is any other options /section to file AY 2017-18 income Tax return
