Same with me. I too have mentioned it in another post that the "Calculate Tax" button gives incorrect tax. The Tax after 87A rebate will be shown as Rs. 0 but the 4% Cess that is applied on the Tax before the Rebate remains as it is! This should be Rs. 0 too. You have to redo 2-3 times before it gives correct tax calculation.
If you have submitted the JSON on portal and the downloaded Preview PDF after submission shows incorrect tax then it means the Tax, once again, got recalculated incorrectly somewhere between "Generate JSON" and "Save JSON" processes.
My suggestion is to file a Revised Return under Section 139(5). Go through all the steps and generate the JSON file again. DO NOT UPLOAD IT. Open the file in a text editor like Notepad & use the search function to search for the "amount values" you entered or search the fields like "Refund" or "Tax". See if they match with your desired values. If not, then regenerate JSON. (Do not edit it in the text editor). If everything is correct then you may upload it to the portal. If you don't wish to do all this, it is understandable. Just wait for the intimation & see if it gets corrected in there. I am not sure it will be though.
This "jumping through the hoops" to file a simple return is something a common taxpayer should not have to go through.
If anyone from Infy is reading these forums - a useful suggestion - after a successful JSON upload, instead of having ITR Verification as the next step, the portal must show the PREVIEW of the uploaded JSON. Only after the User approves the preview the Verification step should follow. Without this intermediate step the User has to blindly trust the "generated JSON" to contain the correct data which can be previewed only after submission. This is required because the "Summary" page in the Excel Utility, which is supposed to act as the final "Preview" page before saving the JSON file, is an exemplification of uselessness - riddled with errors. Also, your current Utility and the Portal validation are at odds with each other.
GIST of ' @ Sreevidhya V' Story: Even when it is working fine, you cannot trust this Utility and have to cross-check and confirm everything for yourself.
