Can Mr A claim benefit of HRA exemption if he paid Rent by cheque to his brother Mr B and Mr B paid rent to House owner.?(Rent agreement is between Mr B and house owner)

If there is a document I.e subletting agreement beteeen Mr. A and B or MOU between Mr. A and B to prove Mr. A as the tenant too, then yes.

A claim should be provable for final admissibility. If you want, you could take a chance without documents now. Or you can be sureshot of the claim by preparing requisite documents.
