Contractor took a contract from KARNATAKA PUBLIC WORKS DEPARTMENT (State Govt ) Rs.13 Lakhs whether it is B2B outward or B2C outward if any other plz suggestion me

B2B means - business to business - both are registered under GST 

B2C means -

Invoices for Taxable outward supplies to consumers where
a)The place of supply is outside the state where the supplier is registered and
b)The total invoice value is more that Rs 2,50,000

B2CS - means - supplies to non gst register person

I know this concept but , contractor received from Govt DEPARTMENT so

unless KPWD having GST number you will not show under B2B, so you have remain only 1 option is go with B2C if you selling from different state or go with B2CS

I don't know whether KPWD having GST number or not

As per section 7 sub section 2 (b) of CGST act 2017 supply of  goods or service or both  by sate GOVT shall be treated  neither as a supply goods nor supply of  service .

Give me a suggestion, a gstnumber not filed any return from july 2017 to till date. ?

Any advise for reduce penalty?

there is no option , but july-17 to Sep-17 there is no penalty and oct-17 to till penalty will be liable
No way to reduce penalty. File the returns as earlier as possible.
