And which software is best for Payroll preperation and Tds returns preperation.

Annexure II of ETDS Return starts from Taxable Amount on which tax is deducted by current employer and the next column is deductions under 16(ii).
There is no provision for providing the details of exemptions under section 10 in TDS Return. Hence start with the Net amount after deducting the Allowances under Section 10 from the Gross Salary.
