The return was defective originally and it was not corrected, the case got trasferred to AO and assessment was done and refund was granted under assessment. Can the Department stop the refund due to unanswered defective return status?

The only way is to rectify the defect so stated and file rectified return to claim refund, but you should have been issued a notice for correcting the defect in the return.
i hope u should wait for sm tym as it gets automatically credited...
assessment done na... so y worry.. just wait n watch for 15 days.
