last date is sept 30. Annual return tab is muted. Reason is gstr1 not filed regularly. It was assumed that gstr1 to be filed quarterly. But by mistake gstr1 is filed part in monthly and rest quarterly. I doubt exercise of option to opt quarterly is forgotten! Now what is the way out? whether system will allow to file gstr1 for gap months of 18-19? Or what if annual return is not filed for 18-19?

If you Opted to file quarterlly, than you can not file it monthly_ GSTR1 tab disable/muted for all other months other than June,Sep,Dec,March.
If you filed monthly for any month, then after that you can not Choose quarterlly..

Check that in F.Y 18-19_ GSTR1 tab for other month is disabled/muted or not..

Gstr1 for those non filing months is still open for filing. can we file now? Again there is risk of duplication as client has filed few returns monthly and later quarterly
GSTR 1 still open...it means " You have not exercised the option to file Return quarterly"
If you have filed your all detailed ( total sale) in filed GSTR 1(other than non filed), than you can file remaining GSTR 1 as NIL.
E.g.For F.Y 2018-19, GSTR 1 of Jan 19 & Feb 19 is non filed but total sale data of JAN- FEB- MARCh 19 already filed in March,19 return, than you can file Jan-feb NIL return (as sale of Jan-feb is already mentioned in March Return).
