After losing the PAN Card a new card was apllied and the new card was of different PAN number. Will there be an issue? How can it be merged?

Fill correction form and delete your first PAN card, submit the correction form in Income Tax Department.

You need to update your PAN card everywhere.

The first PAN was used earlier for filing returns and second has also been used to file returns. Can you please comment on this? Can there be any legal problem? But tax were paid using IT rules properly by using both the PANs?

 

 

Get your first PAN Card cancelled first and inform in department about which return filed by which PAN card they will guide you ahead whether to revise return or not with new PAN Card.

Will the IT deparment levy any penalty or impose any punishment for this and on what reason?

No punishment.

Since you have filed return appropriately.

Can we not inform the IT dpartment at all then and only use the new pan card intead of the old pan card? Will there be any problem then?

Yes, there will be problem.

You have to inform department compulsorily.
