Form-1,18 & 32 was previously filed which has now been marked as 'not to be taken on record'. If I now file fresh forms 1, 18 & 32 and make the requisite payment against the same SRN of Form-1A. Will I get refund of the orginal fees paid?

I would suggest you to wait for a while. Refund is a bit difficult.
