TDS ON GST

some one selling goods to Govt under contract ,  govt deduct TDS (1% CGST and 1% SGST) on GST at the time of payment. And Govt file return so that deductee can get credit after filling of return "TDS and TCS credit received"

My question is : - Suppose "A" department file the return in specific time but another "B" department do not file the return in specific time. If deductee file the return in specific time to get credit of  A department than how he will get credit of B department who file return after 2 months because the deductee already file the return of "TDS and TCS credit received"
