Freight payment exceed Rs 20000/- and to be paid by cash on behalf of builty . but transporter does not have either PAN number at the time of payment.
and also does not applied PAN by transporter. but we have paid frieght without deducted TDS at the time of payment.
Kindly advice any penalty regarding the above.

Maurya ji, you'd not deducted TDS while making the payment. So you can not now claim the expense and not deducted while computing income tax.
