We (Group Company) are getting the Rent invoice in the name of our Sister company (New company). Since our sister company does not have any Bank account, Pan No., TAN No. etc, can we (Group Company) deduct the TDS on rent....

You can deduct tds but sister concern would not be able to claim it as not having pan no.
