When there is an office in Bangalore & Mumbai & Delhi, and service is being provided in all three locations, different St no needed for all three states , and is there any specific procedure to differenitate on the invoice .

As per ST Rules, separate registration is required for every premise/office from where service is provided. So in your case all the three offices will require a separate registeration and separate series of invoice is needed to be genearated for them.
Alternatively there is a provision of Centralized Registeration wherein you have a centralized billing / centralized accounting for all the offices.
