Is there a limit to the percentage of sales a company can make to another company so that it is not a related party transaction, provided both the companies are not related to each other in any manner.

Provided that the concerned company does not fall in the definition of "Related Party" (Section 2(76) of Companies Act, 2013), there is no such prescibed percentage of sales that one can make to another.
