Since your client has been served a notice u/s 142(1), you now have an option to file return under in the heading (in the ITR) 'Return Filed'. There you would have to select '13' which signifies return filed in response to notice u/s 142(1). This can be done for 2 AY, i.e. upto AY 12-13. As CA Ravinder Grover has told you, you would have to file a mnual return for AY 11-12.
Otherwise you have an option to file manual return for all AYs. This can be done with the permission of the assessing officer. kindly check the jurisdictional assessing officer befor filing your application or return here https://incometaxindiaefiling.gov.in/e-Filing/Services/KnowYourJurisdictionLink.H T M L. Other way round, it would be quite evident on the notice itself which jurisdictional AO has sent you the notice.
